I know exactly what you mean. All those game carts are a real pain. You can buy oversized cases to fit the same height as a DVD case but then lose too much room on wasted space.

I solved my frustration over this by building a custom shelf for all my N64 carts. I use laminate flooring (thin, strong and space saving) for shelves and 1½ by ½ inch slats to hold the laminate together. Shelves are cut to width of N64 cart stacked with contacts down to keep the dust out. With a table saw and finish nailer a breeze to build. If you don't have these maybe ask the neighbor woodworker and treat to dinner.

Or you can go with those Universal Game Cases:

Use the search in the top right and look for universal game case. There have been several threads, pretty sure at least one had a link.

Someone wanted to split a bulk order somewhere on the links.

Also right here at the racketboy store.

Oh hey, I didn't know he'd gotten more in stock since I don't use them. Yes, support Racket. :)

The universal game cases is a very elegant solution if you are going to take the time to print off and cut out custom covers for each of the cases. If you are willing to do this, that is the best looking (although not space saving) solution.

I went another route. Check out my thread with custom created N64 end labels. :)
