I never played the Sega CD port, so I can't comment on that. I can't imagine that Mortal Kombat is better with load times, unless the Sega CD version includes a hi-fi rendition of Techno Syndrome.
I have a lot of nostalgia about the arcade version and the Genesis version. I still remember the first time I played Mortal Kombat. I was just seven years old. I walked into a dingy, poorly-lit arcade and noticed the new cabinet. I dropped a quarter in the machine, wiped the pizza grease off the buttons, and selected Raiden. He seemed like the coolest character to me at first. My first fight was against Scorpion. He kicked my ass then took off his mask to reveal a skull and breathed fire all over my charred corpse. I was blown away. After that, Scorpion was my favorite character.
After wasting a year's worth of quarters, Mortal Kombat finally came out for Genesis. This allowed me to practice enough that I could learn to pull off a few fatalities myself. Over time I grew to like playing as Sonya. I would never do that in the arcades where people could see me. I was an eight-year-old boy after all. I remember the first time I beat the game. I spent weeks practicing to be good enough to beat Goro. I still remember cringing when Goro picked me up with his lower arms and pummeled me with his top arms. After I beat Goro, it was finally time to face Shang Tsung. I ducked his fire balls and delivered a few uppercuts. I was shocked that I beat Shang Tsung on the first try. It seemed like a bit of a disappointment after fighting that beast Goro for weeks on end.

Back on topic, My favorite Mortal Kombat game is either Mortal Kombat 1 for arcade or Genesis or Ultimate Mortal Kombat 3 for DOS. I liked MK1 on Gen for the obvious reason that it had the blood which the SNES version lacked. This is the game that had members of Congress up in arms. UMK3 for DOS had so many unlockable features and Easter eggs I could play for weeks and still discover new things.
My least favorite game was definitely Mortal Kombat Mythologies: Sub-Zero for Playstation. Keep in mind that I really love beat 'em ups. The controls in this game are simply awful. I was so disappointed by this game I never bought another Mortal Kombat game again.

No, I never bought another Mortal Kombat game after Mortal Kombat Mythologies: Sub-Zero. Special Forces came out three years later. The Sega CD version is basically just the Genesis version with better sound and far more frames of animation. You also don't have to put in a blood code. It also has some of the bodies/heads in the pit from the arcade version. I'm sure there's other things too.
