I faced the same issue a while back. What I ended up doing is making different control schemes for different games or really genres , like you suggested. Project 64 (most likely because of this same issue) is set up so that you can save different control settings under different names that show up right there for you to pick from the control settings menu. You still have to go into the control settings and select your appropriate saved set for each game (it would be nice if you could link certain saved controls to specific games so you could just start the game and it would set up your controls automatically), but its still a pretty nice and useful feature.

Yeah, I know exactly what you're saying on this though. At first you just think "well Ill just change the right stick to the yellow c buttons", but it ends up a much bigger pain in the ass than that. Thank the project 64 for their easy saved control set feature.

Personally I wouldn't be satisfied with a bodged control system forced to be similar to the N64. I'd just get a 6 face-button controller (say it used the Sega idiom of abc xyz) and map c buttons to YZ and BC then A to A and B to X. Most of these controllers have shoulder buttons so you could just map Z to the L button and R button to R and then swap them round if a game required the N64 L button (there's very few out there, mainly fighting games, possibly Forsaken - holy shit that game required every button under the sun, well, at least it did on PS1, it fried my brain when I was younger, just could not get my head around it, good game though)

My setup for the N64 to dualshock is usually this- joystick = left analog, d-pad = right analog, c buttons = d-pad (I reverse c buttons and d-pad for games like Kirby that need the D-pad more), A = X, B = O, LR = L1/R1, Z = L2, Start = Start. This has never failed me.
