Typing of The Dead for Dreamcast. It has really funny words you have to type and its nice practice too!

I have to mention the Earthworm Jim games.

Great moments include battling lawyers in hell, your "fight" with Bob the Goldfish, the completely ridiculous game show you play as Jim disguised as a blind cave salamander and Jim's general passion for cows.

I don't think any game has ever elicited a belly laugh from me, but the Earthbound games have the best sense of humor I've ever seen of any game. Mostly in the form of textual and visual puns.

Come to think about it, it's probably worth discussing why games can't seem to be as funny as movies. Is it the talent pipeline, or some inherent limitation to interactive media?
