To each his own, I guess. I'm a HUGE fan of MKII, and I don't like to brag, but I've mastered every move and finishing move. I have no problem executing moves on a SNES pad, or the PS3 pad (best home version of the game, by the way) but I just can't do it on a Genesis pad. And Saturn too, by the way.

That's probably more to do with the difference between a floating d-pad and a non-floating d-pad. Floating pads like the megadrive and saturn are much more suited for fluid circle motions, so it's more suited for playing the sweeping QCF/HCF type movements on SF. Considering that MK uses a lot of definite inputs such as down, forward+hp (to be confused with a QCF) then a non-floating d-pad will help with the input of commands correctly. Since you have more control over directions, you don't have the 'wobble' that you get with floating d-pads.

That makes sense, although I've always found them to be fairly tap friendly as well. Oh well.

Oddly enough, I've always used the Street Fighter equivalent motions for the D, F/F, D, B-type movements in MK, even though I started playing the latter first.
