Fei and Elly from Xenogears. Unlike most RPG couples, they sleep together BEFORE something bad happens to one of them.

Tim and the Princess in Braid. (Don't spoil the ending.)

Irene Lew and Ryu Hayabusa in Ninja Gaiden

Solid Snake and Sniper Wolf. (ok, Meryl was supposed to be his love interest, but there was chemistry between him and Sniper Wolf)

Wander and Mono in Shadow of the Colossus. (Wander and Agro was a great tale of friendship too).

Ico and Yorda in Ico.
