I don't think I like Metroid Prime
I had always put off playing Prime since it wasn't a 2D sidescroller like the original series. But every list of Essential GC games always listed it as one of the absolute best GC games. I finally caved and was excited to be proven wrong. But... I don't think I like it. At all. I find it confusing. Not nearly the pick-up-and-play style of the original and its original sequels. I'm a big fan of I and II. But I don't think I'm a fan of Prime.

My advice would be to reserve your judgment until after you leave the ruins. I didn't like it the first time I played it either, but when I gave it a second chance and made it farther into the game I found it quite enjoyable.
Also, don't make the mistake of comparing it with the 2D ones, because they're really different games. I find things are easier to enjoy when I consider them in their own right, as opposed to comparing them to something better.

I guess it's hard because a lot of reviews said that it translated the 2D to 3D so perfectly.

When I first played, I had to adjust to the first person. Chozo ruins was a biotch for me.
But afterwards, I couldnt put it down, it takes a while. And Like that other guy, never compare 2d to 3d, it just doesnt work.

I have just played Prime a little but what i liked was how the game seems to encourage exploration.

Once you get to the snowy area. It becomes great. I love the atmosphere in that area.

Honestly? I loved the whole thing, even the ruins. But maybe I was too much of an impressionable teen when I played it. :-/

I was as skeptical as the next guy when I heard they were making a 3D Metroid game, but I was pretty much hooked from the minute I started playing.
What exactly are you finding confusing? I don't remember any puzzles being overly difficult; the minimap is good and navigation always seemed pretty easy to me (waaaaaaaay easier than I or II).
As far as being able to "pick-up-and-play," I don't think any Metroid games are suppose to be like that really. They're not overly complicated, if that's what you mean, but you're supposed to be immersed in the game's world, and you're suppose to have to think about where to go and what to do.

The original Metroid was pick up and play? I don't think I agree with that, it's too big of a complex adventure for that, I consider it was of the most complicated games on the NES and least pick up and play.
