Back in the beta for Project Entropia, there was a period of a few days where none of your clothes appeared in your inventory screen. At this point I found out that they did bother to add nipples and pubic hair to the model textures. Shortly thereafter when they added thong underwear drops and it became a bit of an issue for the female characters running around in their underwear as this was a full natural bush. 
Maybe its patched now, but in early 2008 in HL EP2 it was possible to get the boxes out of that corner room right after the Alyx incident and then you could get on the mine shack roof where you weren't supposed to. This lets you see the usual empty holes you can in 3d games if you cheat and do flying/no clip tricks. But in this case you can do it without cheating.
I also had Portal mess up and give me a blank GlaDOS eye unit instead of a weighted cube once.

There is some silly glitch in SF2 for snes that allows my friend Paul to beat me once in a baker's dozen of matches.

there was a glitch in sonic 2 where if you were in a spin dash during the casino night zone and fell into a bumper just right, you'd switch from the blue pre-dash form to the regular rolling sonic form, rolling very slowly with the spin dash dust behind you and you'd just lunge forward sporadically. i need to do an emulator video of it or something.

This reminds me, I use to have a SNES Game Genie and there was a fairly glitchy code that would let you play as the 4 boss characters on the original Street Fighter II before the Championship/Turbo Edition came out where that was a built in feature.

This probably doesn't count, but I once encountered a fun issue playing a dirty copy on Final Fantasy in my Dirty NES that really needed to have its 72-pin connector replaced. The game was already displaying some issues, with vertical lines at the borders of sprites, which I am sure most of you have seen before.
Anyway, I was grinding away at the Elf Kingdom (you have to do that a lot in Final Fantasy, and this was usually where my games would get erased), when every battle suddenly started giving me insane numbers of experience points and gold. I went through a few battles, racking up levels and gold, and was just about to save when the game locked up completely and I had to reset. It was pretty memorable for me, though.

Only glitch I ever "found" and was able to repeat was on SMB1, at the end of each stage, when you fight Bowser, touch him and the axe at the same time. If done correctly, you still beat the level and you get the bonus of crazy effects with flowers...see here
