Can't you set both screens to that resolution using the drivers before hand? Or do they not support that resolution?
I don't know how softxpand works, but would one workaround be that each instance of starcraft be run in it's own virtual machine?

You could set the resolution desktop resolution to 640x480 beforehand, that would just be a bear. I dont think a virtual machine would be a good idea, it would tax the CPU even more.
Softxpand lets people log in as separate users into the same 32bit XP sp2 install. If you have a free multihead box give the demo a spin.
