for me the only system i go after box is Genesis cause the clamshells are so tough.
Im not a fan of cardboard boxes for NES, SNES, N64 etc.
any disc games, jewel case is fine.
and I do like to have the green Xbox cases for those games, but I havent done a ton of buying for the xbox either
as far as manuals, i usually print out a web copy of the manual for games where its beneficial and put em all in a 3 ring binder, tho that is mainly Genesis games atm.

It all depends. For CD/DVD games, I want original packaging FOR SURE. Cartridges? Well, if they come in cases (such as Genesis games, or, more recently, DS games) then yes, I would whole-heartedly prefer it. Boxes..unless I find the game with the box the first time I spot it, I do not want them. They may add collectability, but carts are sturdy enough to be safe without them, and in the end take up more space. Not only that, but the fact a quality game lacks a box should not make me toss up the purchase.
Admittedly, I have my GBA games in boxes (most of them), but that's because they're so small and easy to lose. I can't imagine ever losing a NES game.

I try to, but if I get a pretty good deal on a game that is just the media, I'll go for it.
A lot of times, I'll re-buy my favorites if I need a complete copy.
If I REALLY like one, I'll try to find ones that are from the original release instead of a pack-in or "greatest hits" version.
