I actually got rid of my DS a while back because it was constantly uncomfortable in my hands. My PSP 1000 and GBASP don't seem to bother me though.

I have a similar problem, except with my left hand. The d-pad is too small in my opinion, and it makes my thumb ache after a while. I guess I must have big hands, because the Xbox duke controller works fine for me.

Make it a 1000 model just in case.
It's actually the perfect size in my opinion.
Exactly!

I find it to be the all around best made PSP (minus the D-Pad, but that's easily fixable) when compared to the later models.
My Consoles:

I find my DS Lite is much more comfortable to use for long periods of time than my PSP. However long periods of time to me is getting to level 90-odd on Tetris, so your idea of a long play session may be way different to mine.

I dont normally have a problem with the DS other than when I was playing Metroid Hunters on it.
I thought the controls worked really well but holding my left index finger on the shoulder button caused my left hand to cramp and resting the ds on the little finger on my right hand caused that to cramp.

I never had a comfort problem with my DS Lite, but I do with my Game Boy Micro. The Start/Select buttons bother me the most; I have to essentially beach around to the bottom of the system to pause the game. That's just annoying, especially in very tense action games.
