The only games that I can think of are Grand Theft Auto games and fighters if you pick the bad guys. I think Knuckles was a bad guy in the older Sonic games.

Depending on the definition of this (e.g. play for the entirety of the game, or is it enough to control the badguy for a segment? Does it count in games with Party to have the badguy as party member?).
Baldur's Gate, Boktai 3, Final Fantasy 2, Chrono Trigger comes to mind as special cases that could be considered.
I think it is rather infrequent to be actually playing the REAL villain. There are usually some villains that were not THAT bad and become allies or even become the hero or something like that. There's also several where you are just in the "wrong faction" following orders (plenty of examples, based on historical wars or not), or in some undercover setting (e.g. Driver)
As far as RTSs go, if that counts, certainly Blizzard stuff has a tendency to have the player running errands (completing missions for) really evil characters (typically the tragic "fallen hero", on top of that; in fact Diablo 1 could be considered when you take into account what happens in D2).

Games like Knights of the Old Republic, Deus Ex, Fable and Vampire Masquerade - games with plenty of dialogue options - mostly always allow you to be the villain.

Someone should make a game where you control a character that is trying to kidnap a princess and then keep her stored in his castle.

Holy Invasion of Privacy, Badman!
It takes a few cues from the Dungeon Keeper games, and is a PSN download only. Gotta keep the heroes from busting into your dungeon and capturing the evil overlord.
