At the moment the only one I can think of is the original Texas Chainsaw game for the Atari 2600. Have there been any others?

"Rampage" immediately springs to mind. Jeff Rovin even commented on this in one of his NES strategy books.

Jumpman is sort of bad in "Donkey Kong." After all, the reason Donkey Kong kidnapped Pauline is that Jumpman was not taking good care of him. He ends up being the villain in Donkey Kong Jr.

Lots of RPGs at least give the option of being a bad guy.

Isn't the hero of Blood Omen: Legacy of Kain the villain in the sequel?

And, of course, there's Warcraft and Command&Conquer.

It can be argued that Alex Mercer in Prototype is a badguy... He seems to have no remorse for murdering hundreds of innocent civilians on his quest for the truth!

Also, on a lighter note, Wario in Warioland 3 and 4, and Bowser in Mario & Luigi: Bowser's Inside Story.

I don't understand what you mean by the last sentence. Any RTS game worth its salt lets you control all the factions.

In Blood you control a nasty cultist but as the plot thickens his demeanour towards innocents becomes less aggressive.

I just meant that those games let you control "guys" clearly presented as evil. Of course you can play both sides, but not all turn-based or RTS titles have "good" and "bad" as clearly defined as those two examples.
