Point Blank (PS1) and Dinostalker (PS2) are my favorites.

http://en.wikipedia.org/wiki/Konami_Justifier
check out the bottom of the page for compatible games (for the Justifier at least)

Some PS1 light gun games, like Elemental Gearbolt, are compatible with the GunCon and the Justifier.

Oh, and the Justifier only works on the PS1. It will not fit in the PS2 controller ports.

I only know about the PS1 games (will a PS1 Guncon work on a PS2?)
My favorite by far is Elemental Gearbolt. It's a rail shooter, but the graphics, storyline, music and overall presentation are extremely impressive. There's an earlier game by the same team called Project Horned Owl.
If you want to use your gun in a Resident Evil game there's Resident Evil Gun Survivor. It's a weak installment and I found movement in it is awkward.
If you like the FMV-type ones and can stand grainy low-quality background videos, Area 51 and it's sequel Maximum Force are pretty close gameplay-wise to the arcade originals.

I used to own two guncon2s along with time crisis 2, 3, crisis zone and vampire night.

Out of those I'd say time crisis 2 and 3 are the best. Although crisis zone does have more replay value, I don't find it as fun (you default weapon is a machine gun) and it's single player. Time crisis 2 allows you to unlock a single player 2 gun mode. 3 doesn't have this. However both time crisis 2 and 3 can be played two player if you have two of everything and the system linkup cable.

Guncon1 at least according to the packaging should work with time crisis 2 and 3 but I never had a guncon1 so I don't have first hand experience with it.

PS1: Point Blank 1-3 and Time Crisis

Or if you can find the PS2 collection...

If playing Time Crisis 2 and 3 2-player mode on the same tv, make sure the TV screen is BIG.
