I very rarely see those old systems, if ever. Usually never.
I've come across a Nintendo Ball Breaker system (pong style console) for $10. It was pretty ratty, but kind of cool nonetheless. I passed on it, since I'm not into collecting those systems. The odd MSX system. A Bandai Playdia (ok, that's early 90s). Other than that, I don't think I've run into anything older than the Famicom.

At flea markets/yard sales I see SNES, Genesis, Atari 2600/5200, Neo-Geo(rarely), Game Gear, Saturn, NES, N64, and a few others but not much for retro systems unfortunately..

This goes without saying, but 99.9% of all systems ever released in Japan I see on a weekly basis.
The hole-in-the-wall recycle shops in the middle of nowhere usually have the treasures.

I very rarely see much in my local charity shops just PSX's and N64's, but there is a guy with a retro gaming store in the indoor market. He has the following consoles off the top of my head.

WonderSwan ( only wants £6 been there months)
At my local car boot sales I run across pretty much everything that has been released in the UK including the odd AES

Also, do you really see pre-Famicom stuff often?
I some some good stuff in Tokyo/Saitama, but definitely not even close to what you find. I just bought a Mega CD model 1 for 5000yen w/hook-ups and metal plate, but no box or instructions. I RARELY see them outside of Akiba, so I went for it. There was also a model 2 for the same price, but I've got a Sega CD model 2 so I thought I'd get something different. You're probably laughing at me for paying so much right now...

I have really good luck in local shops around here. Got a boxed 32x, boxed Jaguar, loose 3DO, Virtual Boy and TG-CD (with that giant plastic case/carrier thing) for pretty good prices. Seen a few other things I passed on at the time due to money such as a Lynx, AES, Master System, and others.
A lot of the consoles I have though have been original purchases from the NES on up and I just refuse to give them up of course!

I often find NES's in the wild, along with PS1's, original Gameboys, Sega Genesis's and Dreamcast's. Rarely I will find a PS2, people seem to want to hold on to those. I once found an Atari 2600 Junior at a thrift store.
