Note: The following is about Japanese games only, since that's what I collect, so it could very well be very different for USA games.
Saturn games are cheaper from my experience, but maybe that's because I like to get the box and instruction manuals with my games when possible. If you just want the cartridge, then yeah, I could see that being pretty cheap. The average Nintendo 64 game with box/manual costs me around $7 but Saturn would be around $3. Nintendo 64 games also seem to be less common than Saturn games. I think I own around 150 Saturn games but only 30 or so Nintendo 64 games.
When it comes to deciding which is the better overall system, that depends on how often you have friends over. The Nintendo 64 wins hand down for multiplayer but Saturn wins for single player.

Yeah but the Saturn was actually a success in Japan (well compared to how it did in the rest of the world).
And the N64 was a complete failure outside the NA market. (according to wikipedia, out of the 30mil it sold, 23 were in the USA and Canada. so that leaves just 7 mil for Europe and Japan).
That would explain why, when it comes to Japanese games, Saturn ones are cheaper and more common

Looking at the ebay prices for some saturn games skyrocketing, I'm thinking maybe I should start buying some japanese versions. Is getting the japanese version of guardian heroes worthwhile or is it filled with unreadable menus?

You can get more classics for less cash on the N64. Both consoles have small-ish libraries, but you can build a more substantial collection more economically on the 64.
