+1 for Alien Homonid and Gauntlet: Dark Legacy. Anyone ever tried The Adventures of Cookie & Cream? I read good things about it.

Lego Star Wars II: The Original Trilogy
It's got a nice arcade style co-op where you can jump in whenever. Plus, it's the original trilogy, which is the only Star Wars that matters. The lego thing is a little weird, but this is really a great little game if you can get past that.
Obscure & Obscure: The Aftermath
Obscure is a pretty run-of-the-mill cliched survival horror game; however, the one original thing about it is that there is an option to play with a friend, which is fun as long as you have an equally skilled partner that either leaves you behind or can't keep up.
Twisted Metal Black
This game was pretty fun in the solo missions, but multiplayer is where it shines.
Tenchu: Wrath of Heaven
You can do Versus or Co-Op missions in this game. In co-op, you both have to be sneaky together, so make sure your friend is ninja enough to not blow your cover.
Baldur's Gate: Dark Alliance 2
One of the few RPGs out there that is actually made for two.
Also, fighting games are great for two players: DOA2, Soul Caliber II & III, Guilty Gear series, Tekken series, Virtua Fighter 4, King of Fighters series, Samurai Showdown Anthology, Fatal Fury Anthology, etc.

Contra Shattered Soldier is a great game, but it sucks with a friend. It takes advanced levels of videogaming awesomeness to be good at Shattered Soldier, and unless your body can ocmpletely move in lock step with you, somebody's gonna get tossed down a whole or pushed to the back of the screen to get hit by an enemy from behind. The difficulty level of Shattered Soldier is one of the reasons why I recommended it. You have to actually practice and get good at the game. When you have a friend that matches your skill level it can be a great co-op experience. When my friend and myself used to play, we kicked some major ass in that game. We had almost every level memorized. We would cover each others back and had almost a level of unspoken communication thing going on it was cool. Ah, forgot about Alien Homonid and Tenchu: Wrath of Heaven. To add to this, I'd also recommend Metal Slug Anthology.
Also, did Street Fighter Alpha Anthology have a Dramatic Battle co-op mode? In Street Fighter Alpha 3 for the Dreamcast, we used to co-op that shit all the time with my friends who were no where near as experienced with fighting games as I was - it was a good way for everyone to have a good time.

Lord of the Ring Return of the King is probably second and Lego Star Wars is third.
