Why is it that some of the inside of the wii boxes say the words Wii in them
while others don't

Most Nintendo and third party published games have them while other games with small print runs, small publishers, or cheap companies use generics.
It's similar to how SNES games published by Nintendo had a red indicator on the top of the box/label while third parties (unless they used expansion chips, for example: Street Fighter Alpha is red) had a purple indicator.

I think you've misunderstood. Wii:
Mario Galaxy-Wii logo stamped into case
Klonoa-No Wii logo
SNES:
Super Mario World-Red Indicator
Secret Of Mana-Purple Indicator
Mario Galaxy and Super Mario World are first party games therefore they have all the most expensive and 'official' looking packaging.
Klonoa and Secret of Mana which are made by Namco and Enix respectively will bear the indicators of a licensed third party title.
Some companies either chose to have their game published through Nintendo to save on distribution costs at a slightly higher licensing fee, or others decided to publish it themselves and not use the official Wii stamped cases to save on publishing costs, but spend more on distribution and advertising.
This does not mean the game is rare it simply means that the particular company was cutting a cost that they couldn't afford.
