This post refers to the best port of the Street Fighter Zero series. The Saturn port. Not the inferior Playstation versions. We already know Alpha 3 is the best one for the Playstation.
Ever since I bought my official licensed SEGA 4MB RAM Cartridge (JP) I've been playing the fuck out of Street Fighter Zero (Alpha) 3. I mean I love it. I own all the Zero series for the Saturn but I never really played the first two. I always figured Zero 3 was the best because it uses the 4MB RAM..until I played Zero 2. It's hard to explain but the fighting game play of Zero 2 seems better. What I mean by better is that the controls feels more clean and the fighting game plays sticks closer to the original Street Fighters like SFII Turbo. You may disagree but this is just my opinion.
Although Zero 3 is better in terms of the graphics and is a bit more flashy with of sweeter animated backgrounds and sprites....much faster loading times.... more characters to chose from....and a fun variety of fighting modes to choose from---I believe that the general control and the feel of Zero 2 of actual fighting game play is better.

I prefer Zero 3. Great variety of modes and characters to choose from. Little touches like Sodom using two katanas instead of knifes make the different modes even more fun for me.
The mapping of the supers is better, IMO. If you want to burn your whole super bar, you just do the command with fierce punch, instead of PPP.
Also, I like it better that throws are mapped to two buttons instead of just one. If you miss your throw, you're punished in Z3. In Z2, you get a free fierce punch (like in SF2, by the way).
Another cool thing is the defense bar and the way you can burn it (along with a super level) to counter attack, pressing punch+kick. Overall, I think the defense bar is a nice touch.
I reckon there's a difference in speed, too, with Z3 being slightly faster.
I read a lot of people saying that the controls in Z2 feel tighter, but I really can't seem to notice the difference. The controls in both games, to me, are excellent (in Z1, on the other hand, the controls do seem off; sometimes I can't get the timing right to perform charging attacks or 360° moves in it. Anyway, Z1 just seems like a cuter SF2 in any case).
One legitimate complaint is that Z3 is a bit broken with a few characters, infinite combos and so on. But with a roster so big and so many fighting modes, it's difficult not to run into these sorts of problems. And, in fact, if you're not fighting tournament-level, these are not really a big deal.

I love Zero/Alpha 3 for the number of characters to choose, but the whole design of Zero/Alpha 2 is far better imo. Just look at the letters ("select character", "round 1, fight", etc). SFZ3 looks too much like "oh man, we have the game already finished with these tons of fighters but what about the letters? And the announcer? Ok let's do something flashy".
Also, stages look so much nicer in SFZ2.

I've gotta agree on the SFZ2 bit. Admittedly, I have 3 on the DC... not the SS (much cheaper on the DC!), but I do have Z1, Z2 and Z2' on the SS. Out of the three core games, I like Z2 for the reasons already mentioned. Also, I like the music in Z2 more. Yay for music!

SFZ2 is probably the best balanced of the 3 but I really don't like custom combos for some reason. I find SFZ3 the most fun due to the character roster.

Zero 2 is the best, IMO. Rolento had an unfair advantage over everybody and I exploited the hell out of it. A lot of Zero 2 tournaments here banned the usage of Rolento. In Zero 3, he was balanced out.
