I loved Activision Anthology for all systems, but the GBA cart was neat for portability - it was one I often kept in my GBA Micro.
Sonic Jam on Sega Saturn was a really well put together package. The original games weren't simply emulated, but properly ported to Saturn from original code and included some bug fixes even. The hub was based on one of the rejected 3D sonic engines. The extras were extensive. I loved it.
Fantasy Zone Complete Collection (Sega Ages 2500 Vol. 33) for PS2 was incredible - Watch the M2 Complete Works video by My Life in Gaming for the full details, but the production value put into this is so extensive that Fantasy Zone 2 was remade from the ground up into a real arcade cabinet with an enhanced remade board because the developer wanted to do the game better than the original which was only on Master System.
All of the Sega Ages 2500 series can be praised for what went into them, really. The 3D upgraded versions are all really impressive for keeping the feel of the originals but vastly upgrading the graphics.

Anapan, thank you SO much for bringing up Sega 2500 series games. In looking up more about them I discovered (well, probably re-discovered) that Dynamite Headdy is on the Gunstar Heroes: Treasure Box, but that Gunstar Heroes: Treasure Box is 800 yen on the Japanese PSN store apparently!
Now I have downloadable versions of both Dynamite Headdy and Streets of Rage 2 (which I have on the Wii VC), I kinda don't care that much about the Mega Drive Mini, in all honesty
Edit: I bought it! I was worried how it would control on a DS3, but Dynamite Headdy at least plays great! Totally worth 800 yen for Gunstar Heroes, Dynamite Headdy, and whatever this "Alien Soldier" thingy is
