As per The Black Onyx, I actually have the RetroFreak with adapter, which will play SG-1000 games. I only have two of 'em so far.

I have a DC and two modded Saturn's. I've come to accept though, I will never cover all the systems or even close to it. I feel okay relinquishing these two while focusing my energy on other sytems. The Saturn library is legitimately daunting to me and it also doesn't help that half the library was Japanese only, along with lots of insane prices. I was burning games for one of my modded Saturn's years ago, but it was a very elaborate process and I feel a bit too lazy to re-learn it. I'm sure there's some exclusives I should consider, or maybe some nice ports of 32bit stuff on DC. But yeah, I kind of feel okay not focusing on these systems much.

I also honestly don't have much interest in the NES anymore, physically. Went through two of them that died from my childhood, too much use I guess haha. And it's just impossible to find good working systems now. Top loaders are in the wild but pretty pricey. I love the NES, but a lot of my favorites have gotten ported or been in collections on other systems over the years.

Still might try and scoop up more stuff for the SNES and Genesis though. I also want to rebuild an N64 collection, regret selling most of my games for that one.

Tales of Destiny II - I feel bad owning this at its crazy prices now and played it this year, but hit a brick wall boss 5 hours in and lost interest. Think it depends if you REALLY like Tales and need more. Great graphics but seems like vanilla JRPG otherwise.

Spyro the Dragon - very hard to go back to
Final Fantasy IX - not my favorite, but many fans love it. Worth checking out for sure
Oddworld: Abe's Oddysee - the 2D ones are in the vein of Another World, Flashback, Blackthorne, etc. Complex weird cinematic platformer. Your mileage will vary

N64:

Dreamcast:
Star Wars Episode I: Racer - really cool, but insanely hard. Couldn't beat it back in the day, it's super long too and Armored Core complex with mods/upgrades for vehicles.

I highly recommend both of these if you're ok with a lot VN style reading. I honestly can't think of anything that I disliked in either of them. Just make sure you play on the harder difficulty and play Mask of Deception first. The easier difficulty was fine for me (not frustrating but still some challenge), but it would definitely be too easy for you :P

I found this really boring and I had to drop it. If you're less picky about characters (I didn't like any of them), then it might be ok then?

My personal wishlist is super messy haha. I have a hard time figuring out whether I would like something or not, so I add nearly everything that slightly catches my eye and try to prune it later. Also I'm super forgetful :|

Your list was pretty long. But, these are the ones I'd prioritize:

Gamecube:
F-Zero GX (This F-Zero was so good it killed the series.)
Lost Kingdoms
Lost Kingdoms II
Skies of Arcadia Legends (Worth the $$$.)

Wii:
Another Code: R – A Journey into Lost Memories (PAL/JPN) (Absolutely amazing game, but play Trace Memory first.)
Endless Ocean: Blue World (Again, absolutely amazing.)
Sin & Punishment: Successor of the Skies (My all time favorite Wii game.)
Trauma Team (So underrated it's criminal.)

WiiU:
Paper Mario: Color Splash

DS:
Front Mission DS
Hotel Dusk: Room 215 (If you've never played this, do so immediately!)

Being a resident N64 fan, I'm going to disagree with some of Exhuminators opinions on your list Xeogred. Diddy Kong Racing is essential and a ton of fun, and Wave Race has aged great. I really enjoyed both.

Rogue Squadron is fine. I think the 2nd one on Gamecube is much better though.

I don't recommend Glover. It's OK, I guess, but I found the controls cumbersome and the physics awkward and it wasn't a favourite of mine. I beat it for the first time this year (or maybe last year? It was recent, anyhow)

Ok, some really interesting thoughts on my list, guys. Thanks for sharing. I feel like I should explain some of them for context. I'll try and address people's thoughts without thiss getting to messy, if I can.

Duke Nukem 3D <---PC version not better? <--- The Saturn version is technically speaking an incredibly impressive port and I loved Lobotomy Software's Saturn games back in the 90s. I'm a huge Saturn fan, so this port really intrigues me. Like I said before, I'm a console gamer mostly. Digital Foundry have a great video on the DN3D ports if you're interested.
Resident Evil <---PS1 version not better? <--- Huge Saturn fan again and its ports intrigue me like I said. The Saturn version is a very decent port and has a whole load of extras that I believe may be exclusive to the Saturn version (although they could be on the Director's Cut, I have no idea).
Command & Conquer <---PC version not better? <--- See Duke Nukem. I used to own the PC version back in the day.

PS3:
Burnout Paradise: The Ultimate Box <---Maybe better on 360 if you have one. <--- I don't own a 360 unfortunately.

PS1:
Fear Effect 2: Retro Helix <---Plays like ass, but it's got ass, so <--- Love and own the first game, but yeah, I'm aware they've aged.
Spyro the Dragon <---Was never good beyond impressive programming. <--- I owned it back in the day and loved it, but yeah, Alienjesus posted his impressions on it recently and given the reasonably high price for what it is, I do have second thoughts on reacquiring it.
Medal of Honor: Underground <---Fantastic FPS, very underrated. <--- Good to know, thanks. I've never played it, but I always thought it looked awesome. I loved Frontlines on the PS2/GC/XB
Final Fantasy IX <---Terribly overrated. <--- Oh really? Why so? I've never personally played it, but it seems really highly rated by the fans,
Oddworld: Abe's Oddysee <---Do you like burp and fart jokes? Enjoy. <--- Why, yes. Yes I do :P

N64:
Diddy Kong Racing <---I find it boring. <--- I personally like it. I haven't played it in a few years though, but I'm sure I still enjoy it.
Star Wars: Rogue Squadron <---Best Rogue Squadron. <--- I personally prefer the second on the Gamecube, but yeah, it is awesome.
Mario Tennis <---Boring. <--- Blasphemy! :P
Star Wars Episode I: Battle for Naboo <---I don't know. <--- It's made by the same team that made Rogue Squadron, as far as I know. Reviews were more mixed, but it interests me for the first reason alone.
Glover <---LOL why? <--- Haha I wanted it as a kid. Never got it, so it's always been on my radar.

I love those cinematic platformers from the 90s. They're very clunky by today's standards, but I still get some enjoyment out of them

Thanks, I'll definitely keep that in mind, especially in regards to Glover.

Just to add, I also don't think FFIX is overrated either - it's my favourite in the series.
