If I'm doing a top five, it looks like (in no particular order):
Final Fantasy VI - I consider this to be Uematsu's best soundtrack. As a kid I used to just let the game idle at various points when a favorite track would come up.
Chrono Trigger - So much amazing stuff in this one. It instantly gets you in the right mood for every situation.
Mega Man X - I love how this one just went all in on the SNES electric guitar instrument. You can do a cover of this with almost no interpretation; it all translates naturally to a standard metal band.
Seiken Densetsu 3 - This is a really hard choice between this one and Secret of Mana, but I think this one ends up being a bit stronger. But ask me tomorrow and I might swap the two.
Street Fighter II Turbo - This might be cheating because it's originally an arcade game, but nearly every tune is utterly iconic.

Actraiser has, hands down, the best soundtrack on the SNES. The lack of Actraiser mentions prior to this post has me concerned about your collective ears.

The SNES' library is home to many of the greatest OSTs of all time, so just picking one is almost impossible even for my hyper-judgemental ass.

I love that game's soundtrack. I've listened to the arrange album for years now. It's just really hard for me to displace the others in my top 5. I mean, really, the SNES has so many fantastic soundtracks that you could ask me on a different day, and three of my answers will probably change. Exhum, I wanted to put F-Zero in my list sooooo badly. I still have the F-Zero X arrange album on my USB stick for vehicle listening.
Two other racing games that have awesome soundtracks are Top Gear and Top Gear 2.

Actraiser is an interesting one. It's a case of almost sounding too advanced and like a legit orchestra and not so much tracker tunes, haha. I love it though. I think for the Enix/Quintet stuff though from what I've played, Terranigma takes the cake.
See for some reason I had almost purely JRPG's on my mind with my first post. Now that I had more time to think about this and see some other posts so many games hit me, how could I forget them? Which is just a testament to the SNES's monster levels. So some other top favorites:

Super Ghouls n' Ghosts -
And a potential underdog, the absolutely god tier Super Turrican 1-2.

Just listen to the entire soundtrack, please! It's too good. Also for you DKC Aquatic Ambiance fans, this track from Super Turrican 2 is just as magical:
I could kind of picture the Super Turrican style fitting Metroid very well. I mostly picked out the ambient/ballad tracks here, but they have tons of dark moody tracks that are incredible as well. I mean, Space Pirates... Pirate Station?
Also I have to give a big shoutout to Alcahest. When the Kirby guy gets super serious it's mindblowing stuff to me. This was one of those OST's I stumbled into a few years ago and immediately had to play the game, which was a bit weird... like an arcadey short action JRPG. But man, this music has stuck with me for years now. It has such a cool sound and intensity to it.
Absolutely wish this guy did more non-Kirby. There's Hyperzone, Arcana, and maybe one other I'm forgetting, but Alcahest was on another level.
Also, the best version of Tactics Ogre Let Us Cling Together that Exhum and others here should have played.

Here's one I love from Sparkster.
The snes and genesis versions of the game share some tracks (with unique arrangements) and have a few of their own as well. This one in particular is only on the snes version.
