I enjoy most of Squares soundtracks, FFV Dear Friends being my favorite, along with every Zelda soundtrack (Windwaker being my favorite), and most of the standard soundtracks you would think of. But to hit some of my more favored lesser knowns:
Phantasy Star Universe ~ For Brighter Day. Both of the lyrical tracks, "For Brighter Day" and "Save this World," are right up my alley - the rest of the album is your standard area music which is standard PSO. Meaning great mood music for work, not so much for driving.
Clockwork Knight Soundtrack - Sure its only 6 tracks, but its all about Salsa de Pepperouchau - Fiesta de los Amigos. Its got a nice rhythm and Ive used it at weddings since it is just so catchy.
Gone Jackals - Bone to Pick (aka part of the Full Throttle Soundtrack) – a fitting hardrock soundtrack for a game about bike gangs. “Get outta Town” and “Black is White” are my favorites.
Final Fantasy Potions 1&2 – Acoustic and smooth classical versions of Final Fantasy songs. Some of the tracks on Potion 2 feature Lisa Ooki (aka Risa Ohki) for vocals creating a dynamic blend of beautiful musical work and amazing singing. And I know it is a square soundtrack, many people dont not know of them. If you just want good music, dont worry if you havent played the games.

I did this for lordofduct but you guys can have this too. It's Jesper Kyd's soundtrack to Batman & Robin for the Genesis. I few it through a plugin with greatly enhances old game music like this, before encoding to MP3.

You get a point for the Q3 on Dreamcast comment. So few people realize the music in that game was in better quality and expanded upon on Dreamcast. If I remember correctly (which I may or may not, its been about 5 years) they didnt. Also to the rest of you here are my favorite tracks from each game I mentioned:
Quake 3
Megaman 2
and Soul Reaver is completely ambient so you need to play the game to experience it. Also another contender I would vouch for are the 3DO tracks on Doom. Just simply awesome.

Ghouls n Ghosts. It's soundtrack has a lot to do with it being my favorite game ever.
GTA:Vice City. I know it's licensed music and all, but all of the radio stations playing 80's music really set the tone for the game. All the commercials were funny as hell too.
Jet Grind Radio. What can I say, it speaks for itself.
