Marvel vs capcom is entertaining but different in game play from the street fighters.
I say 3rd strike.

Well..Marvel Vs. Capcom 2 is in my opinion the best fighter game in the world. So you should pick that up first. Other fighters on Dreamcast that are very good Are Street Fighter III 3rd Strike (like you said,) better than Alpha 3 IMO, Capcom Vs SNK 2 (if you can play japanese games on your dreamcast)..and Fatal Fury-Mark Of the Wolves...Oh and Project Justice is GREAT if you like 3d games that are similar to gameplay of the street fighter series.

I love Marvel vs Capcom 2 for the Size of the roster and how much gameplay you have before unlocking many characters. Keeps you entertained for a long time.
Although arcade play has dirtied my view of it the past few years because of your cookie cutter teams.... everyone and their moms uses them.... it kills it for me. All those characters and I only see a combination of 6 characters used against me...

Street fighter III 3rd strike is the most complete fighting game on the market as of now. (unless 4 surpasses it) So if you like a challenging fighter I'd get that game.

As for pure fun I would go for marvel vs capcom 2. I know everyone uses cable sentinel and juggernaut or storm magneto and sentinel but if you don't get too serious about it and use different characters the game is rather awesome.

Now seeing as both of these games can fetch a pretty penny I would go for alpha 3. Still great fun for about a third of the price :P

When it comes down to it Third Strike is just better than Alpha III. Third Strike's graphics are simply luscious. Third Strike has this system called parrying, which allows you to block an opponents' attack and counterattack at the same time, if you time it right. Third Strike only sees the return of 4 original Street Fighter II characters (Akuma, Ken, Ryu, Chun-li). This can be a plus or a negative depending on your taste. The music has a r&b/ jazzy rap sound to it, which I think goes nice with the game. It can be a quite difficult game to master since it is a little different than other street fighter games, but the gameplay is oh-so-sweet. I honestly have Alpha III too, but I really don't play it that much. Third Strike just feels smoother and cooler. Alpha III has a good size roster, great character selection and I guess a good storyline for a fighter. But it just doesn't feel up to the pace of 3rd Strike.

The SF3 series and the Alpha series are completely different, but both loads of fun.
Third Strike (and MOTW) are a bit more modern and probably better for more experienced players

I'm hideously narrow minded when it comes to fighting games - there's only one - Street Fighter 2 - and Super Street Fighter 2 Turbo 'for matching service' on Dreamcast is possibly the most arcade perfect port of SF2X (apart for being in Japanese) for any home console - it's essential :)
