Bahamut Lagoon has an enemy named the Presenter that made its way into Final Fantasy VI. It's found in Daryl's Tomb as a monster-in-a-box. It's the second whelk creature you fight in the game.
There's also the link between Tales of Phantasia and Star Ocean, but that's because of the history of Tri-Ace, not anything to do with the games themselves.

I don't know how many people know that Final Fantasy Tactics is actually a clone of Tactics Ogre. I'd lean more towards blatant ripoff actually. It even has the same developer I believe
Probably well known, but Dante from Devil May Cry migrated over to Shin Megami Tensei:Nocturne. Interesting seeing Capcom loan out a character to a completely different franchise(and genre)

Did you guys know that Mortal Kombat for the Genesis had a code that allowed you to have blood!?
Did you guys know that in the Japanese version of Street Fighter 2, which was a fighting game from the early 1990's, Balrog, as we know him, was actually named M. Bison, but they changed his name to Balrog in the US version because he may have infringed on Mike Tyson's image?
Did you guys know that in Super Mario World, if you found both exits in all of the Star Road levels, you found a secret map called "Special," which contained secret levels know only to the best and brightest video gamers around?
Did you guys know that at the end of level 3-1 in Super Mario Bros., you could jump on a turtle shell and bounce it back and forth between Mario and a step to earn extra lives.
