Metal Gear Solid 3: Subsistence LE, the one that comes in a red box and includes a full length feature film version of the game that will only play on a PS2.

MGS3:SLE includes the Subsistence version of MGS3, a bonus disc with the MSX versions of MG1 and 2, and a 'movie disc'. I honestly thought the movie disc would play in any DVD player - it's a bummer that if it can only be played on the PS2. (I personally never messed with my LE copy, as I already have the regular edition of Subsistence as well as the original MGS3.)

I actually have every Metal Gear game that has ever been released to America, with the only exceptions being MGS2 for the Xbox and MG2 for the NES - which I kinda intentionally avoided due to many bad things said about them. Now I just need to get a Game Boy Player disc so that I can actually play the GBC Metal Gear Solid on a TV.

See, the joke was that MGS is so well known for long cutscenes that it's practically a movie, so having a disk that's a full length feature of the game is essentially just the game. Of course, having to explain it killed the joke.

Final Fantasy VII, Skies of Arcadia (Dreamcast), and Marvel vs Capcom 1 and 2 are probably my rarest games.

If Final Fantasy VII is the rarest game you own, you're in sad shape... it sold the 2nd most copies of any game on the Playstation. Next to Gran Turismo, I think.

not sure how rare or valuable but off the top of my head the list here are a couple of contenders.

Document of Metal gear Solid 2 for PS2
Final Fantasy 7 Black label for PS1 (not rare at all, but goes for big bucks had it since it came out)
Nocturne w/ Sountrack for PS2
Duel Hearts for PS2
Eternal Darkness for GC (do not think it is rare at all, but seems like one of those games that everyone loves, but never caught on with the masses)
NCAA Basketball 2K4 GC
