I had a few issues. Most which were probably due to the issues of dealing with so many characters, but issues nonetheless.

Thor's return to earth was just sort of glossed over. At the end of Thor they were all running around doing fancy math/sciency stuff to figure out how to get him back. I'm pretty sure had they gone straight to Thor 2, they would have followed up with that and getting Thor back might've been the buildup at the beginning of the movie. As it was it basically just got sorted in one line "used lots of black magic". Ah. . . ok.

Then there was the issue of Bruce being able to control the hulk. And his quick transformation. He just says "that's my secret, I'm always angry" which only made slight sense to me. I know Loki was supposedly manipulating him towards the beginning, but it seemed like he was only manipulating him to become the hulk, not actually controlling him once he transformed. I know they mentioned the controlling the hulk thing in the previous movie, but it still felt kind of unexplained.

I also felt that they pushed a little too hard to get the plot to conform to the "team has issues with eachother, but they get past them to work together and save earth" storyline. Tony in particular seemed overly assholish to Captain America from the beginning.

I'm still pretty surprised the route they went with the story though. It was founded so much on Thor and some of Captain America, which seemed risky considering the Iron Man series served as the foundation for all this. I kept thinking people who were only there for a 3rd iron man outing might be a little lost.
