I've heard Mike Tyson from Punch-Out!! being referred to as the ultimate video game boss, because he has you use every single strategy and theory you've come across so far in the game, and still make up new ones. There are different ways to beat him, but it just depends on the player.

Here's a quick list of mine:
SMB - OK granted you meet Bowser at the end of every freaking castle but still it was awesome everytime! Do I run underneath him or try to jump over?! Ugh! Decisions!!
Resident Evil 1-3: Last boss battles (Tyrant, Nemesis, etc)
Legend of Zelda: Gannon
Mortal Kombat: Goro and Shang Sung
Contra: Alien boss
TMNT the arcade game: Shredder and Krang
Mega Man 1-6: Dr.Wily
SMB Wii: Bowser
That's all I can think of at the moment. I'm sure I'll think of more and post again!

I am addicted to video games, especially retro gaming from my era. I have: NES, SNES, Nintendo 64, Gamecube, Gameboy, GBA, Wii, Sega Genesis, Sega CD, Dreamcast, PS1, PS2, Xbox, and Xbox 360. I have probably over 1,000 games in total for all these systems combined. Yes, I need help and I wouldn't have it any other way! This is my passion and hey my wife still loves me!!

I adore Rugal Bernstein, trolling regardless of whichever appearance. Never seen a boss that can inspire awe and contempt in equal measures.

I was quite pleased with two of the boss fights from Batman Arkham City. I won't name them for spoiler purposes. The final boss fight is awesome if for no other reason than that Batman gets his hands on a weapon that raises his badass level from 11 out of 10 to 12 out of 10! You can see this boss fight at the 9:33 point in the first video. The reason the videos are in French is because these are the only youtube videos I could find where the player doesn't play like a button mashing, newb. A game with great bosses and a great combat system should be seen being played by someone that actually knows what he's doing
The other fight that I love is probably the most epic in the game, and features one of Batman's best villains.

Lollipop Chainsaw has some good boss fights. I like that many of them aren't just the usual big guy with lots of lackeys formula that you could easily do in a old fashioned beat 'em up game. This is the epic final boss fight. I absolutely love the first phase of the battle and the music for this whole battle is very catchy. I've praised this game for its licensed music, but even some of the non licensed tracks are good.

I (OF COURSE) have to second Seven Force from Gunstar Heroes.
Another favorite of mine is Meta-Ridley from Metroid Prime. That fight was awe-inspiring at the time the way he soared around between the mountain peeks then swooped in for the attack. Sure you still had to go stop Metroid Prime to beat the game but Meta-Ridley was totally the climax.
