I have no idea why people are thinking this has anything to do with MS. Rare/MS owns Banjo Kazooie and that's it.
If anything maybe they have to change the logo on the bananas (think Doom and the medkits).

Either way, actually redoing the game to run in real time would probably require so much additional work that recreating the models would be a fairly minor thing.

I think Nintendo's communication about Virtual Console "abductions" in America and elsewhere has been disappointing and for the fanatics (myself included) there is a reasonable discouragement against buying more VC in the future. With that said I agree with those speculating that Nintendo probably pulled these from purchase to prep the new WiiU Virtual Console system. It's a guess of course, but the only good one I can think of. And if that's true, all that remains to be seen is if we will be asked to pay again for Wii U VC instead of descending in to "Wii Mode" and the horrendous channel interface.
