I'm playing Mega Man Legends on hard mode right now, and the last boss is a nightmare. He/[She?] gives you absolutely no time to attack, and his/her attacks can easily cover the entire room. And he/she can even friggin' teleport around the room! And THEN comes the bosse's second form, which can jump out of your field of view, and land on top of you to take away about half of your health! Everyone who says Mega Man Legends doesn't have the spirit of a true Mega Man game has clearly never fought this bitch/bastard.
Persona 4's boss fights were tough, too, but not in the same way. It is more a test of endurance; the last boss battle from the "true" ending took me over an hour to beat, which, as I understand it, is completely normal.
I'm a pussy when it comes to videogames, so even simple boss fights that can be beaten through rote memorization of patterns can be difficult for me (and I usually win at random, or based on luck. There are times when I just give up from frustration and just use cheat codes to finish games)...
...that being said, the first thing that came to my mind is Yiazmat from FFXII. He's not really hard per se, since you can beat him without even holding the controller in your hand (just use the decoy-reverse-bersek gambit), but his 50 million HP makes the fight last longer than what is comfortable for me.
Also, I remember having a hard time with the second Sephiroth boss fight in Crisis Core, particularly due to Sephiroth's 'Heartless Angel' (which brings me down to 1hp) and the instant game over stipulation where Zack is thrown down the Mako pit if he gets pushed towards the edge.
