Do you mean serial numbers? I've only seen them on numbered collector's sets, though often the number is only on the box and maybe a piece of paperwork inside, not on disks or carts if it is a commercial set. Indie numbered things might be a little different.
Why is it that certain CE are numbered and others aren't? Does that raise the collectibility?

Just depends if the maker wants the added expense of having to get individual numbers printed on stuff. It also depends on how many they're making. People will care more if it is a 10K or less run as opposed to 100K+. I think that a lot of things that are marketed as limited aren't really deserving of that label. That becomes obvious when there are still unsold ones months or years after release getting sun faded in Gamestop.
