so to play it from a disc, I'd need to modify the Cube to take full-size DVDR's instead of the 3" ones?

Or get a big SD card, at least 2 GB. But, yes, if you wanted to play it all the way through on a disc, then you would need to get a special case for your Gamecube. As far as I know, other than swapping external cases, no other work needs to be done. The GC can apparently read DVD-Rs just fine, but the only thing stopping it is the case size in the disc area. There are still sound problems on some games, but they run fine otherwise. Here's a video of a few RPGs running on one of the latest revisions of the emulator: http://www.youtube.com/watch?v=2yKHfSkYHjw [note that this video shows the major RPGs that still have sound problems. There are also a couple different PSX emulators on the Gamecube to try.

No mod chip needed with Action Replay and SDLoad/GCOS.
Gamecube is temperamental in reading DVD-Rs unless you kick up the laser a little with a little lower resistance reading. Replacement top is all that is needed for the more inexpensive DVD-Rs compared to mini DVD-Rs. Expect risk of shorter life of the laser though.
The Phantasy Star Exploit is only the first white label game. not version 2 where it was removed.
I find the SD card a more compact and easier method. SD cards over 2gb which are SDHC also are a read problem without SDBoot version 4. Newest GC Action Replay has undocumented SD Media Launcher. It will read 2gb cards, load SDBoot 4. that in turn can read the SDHC cards. I just stick with the 2gb ones to avoid the SDHC hassles.
I tailored each SD Card specific to one EMU, kinda cool having SNES games on one tiny 2gb SD card. The run files are .DOL files. Lastly some of the more obscure Homebrews will only load from the older Action Replay custom code entry and SDBoot.
Bigger then 2gb are SDHC cards:

No, you still require a modchip to run backups [without any homebrew applications that have other methods, that is]. I meant that you do not need to further change the hardware to use DVD-Rs.
