I am wary of all N64 to usb adapters. The vast majority do not handle the joystick correctly.

Indeed. The only ones I can recommend are the Raphnet ones which I'm currently using, and I've also heard good things about the Retrousb ones.

This is something I didn't consider when I just said I would by a generic computer controller rather than a bunch of different USB adaptors - the newer controllers with multiple joysticks and tons of new buttons. Is there a generic out there that suits all games, retro to N64 or Game Cube era?

lots of info on emulators for anything an emulator could possibly run on. Good list of handhelds and some emulators are organized by how good they are

new games and emulators already support or are starting to support xinput instead of the old now depreciated directinput api. That means they will work out of the box with any wired/wireless xbox360 controllers. Microsoft made, logitech, or otherwise. No more need for any button configuration, or any configuration at all really. multiplayer is instantly supported upto 4 pads. Dreamcast/model2/n64 emulators support xinput out of the box with full rumble support. New pc games offer a seamless experience just like on the xbox.
