There are no systems in the game that you can visit without mass relays. That's long been established in the series' mythology. No mass relays means you ain't going nowhere
Unanswered questions = plot holes, the former just sounds nicer. The later indicates that the writers didn't know what they hell they were doing and are probably making up some crazy bullshit for the DLC. Shepherd meats some VI program that is never explained in the game. It just shows up and looks like a kid. That's what we call deux ex machina. Apparently, this VI is some kind of synthetic god who created the reapers to wipe out all organic life every 50,000 years in order to prevent synthetic life from wiping out all organic life every few centuries. That's right he CREATED MACHINES TO KILL ORGANICS TO SAVE THEM FROM BEING KILLED BY MACHINES!!! Then he says some nonsense about how the reapers save organic species by preserving the best ones through assimilating them, and killing off the rest. Of course the VI seems to think that mutating a species into something hideous, bloodthirsy and unrecognizable and removing their entire soul is preserving them
At this point, a SANE person realizes that this VI is fucking crazy and that you shouldn't listen to a damn thing it says. Not our Shepherd though, bright boy that we thought he was. So the VI gives you three choices
1. Destroy all synthetic life (including Shepherd's non organic friends and allies like Edi and the Geth, which would basically be murdering them for no good reason)
2. Control the reapers, making Shepherd a total hypocrite after all his talk about how the the game's main villain the Illusive Man was wrong to try and control the reapers because they are too dangerous to control
3. Rape the entire galaxy by forcing a mutation on them that turns all organic species into a half machine/half organic new species. Choose this ending and see Joker smiling like an idiot in the ending with his new half synthetic body despite having been violated.
Ultimately though, all of these choices amount to the same thing. Everybody dies, because either of the above choices destroys all of the Mass Relays leading to explosions that would destroy the galaxies that they are in, not to mention making travel throughout the universe no longer possible for any possible survivors of this catastrophic, apocalyptic scenario, effectively cutting off all species from the resources and connections they need to survive or even make it back home after this big war.
Our Shepherd, the hero of the story who, like most heroes, is expected find another way that no one has yet thought of, chooses instead to go with one of these three ludicrous choices given to him by a clearly insane artificial intelligence. Essentially, Shepherd stops being Shepherd once you get to the end of the game, as if he has become just as insane as the VI program he is talking to.

Oh, and I forgot to mention, the cheesy and pretentious as fuck part where we jump to the future and hear some poorly acted lines by some old man telling a young kid the legend of "The Shepherd"

I see, so you never discovered you could leave the orbit of one system and fly to another, using fuel as you traveled. This to me sounds like anime cliche bullshit 101. How to make a threatening "I want to kill everything" villain but also give him SOME kind of reason for his behavior? Make a bullshit excuse about free will being the cause of all suffering/people feeling pain so ending it by killing them all/emo emo emo emo emo emo.
This is soooooooooooooooooooooooooooooooooooooooooo shit. Such huge buuuuuuuuuullshit. I mean FFS I thought this game was aimed at adults. The story telling techniques were so mature in the first hours of the first game, I thought this could be better than Star Wars (not saying much, but still). And they end it with a last minute villain with an anime emo evil plan? DEAR GOOOOD. This is why I say game designers need to find more stuff to inspire them.

Well here's the thing. The Reapers come every 50000 years and wipe out sentient life, leaving behind the giraffes and other such animals. Why do they only kill the sentient races? Why is it only every 50000 years? Sure, they use the people sludge to build more Reapers but it seems like they could also use elephant sludge to make a Reaper. It's not like they delicately remove the brains of a bunch of people to construct a super bio computer. To me it seems more like a symbolic "we preserve this species we wiped out". That the Reapers are actually a cleaning tool created by a hyper-advanced intelligence makes more sense than the Reapers acting alone.
