PS2 emulation is really good now. It's nuts. It felt great playing this with a 360 pad haha.

Yeah I recently got it working, and it is quite nice :> (still figuring it out though ><) Although I play with a PS3 controller 360 ones cramp up my hands haha
Of note, it's on the second disc of MGS3 Subsistence, which you'd only get in the stand-alone release. The version of MGS3 included in the Essential Collection is Subsistence, but only includes the first disc.
