The $199 one has a 250GB drive along with the games. Unless you plan to swap that out I'd say it's the better deal. The Last of Us is good as well.
I got the Last of Us Bundle, no regrets at all.
If you don't want the Batman Origins game you can trade it in for $26 (current deal, not sure for how long) on the spot at GameStop for used game in store credit. (That'll get at least one decent game, maybe two or three, depending.)
That basically gets you:
-250 GB PS3
-Last of Us (in cardboard, but full game)
-Used game(s) of your choice $26 credit
