Great suggestions from everybody so far, I haven't played HL2 in a while but I definitely remember a sense of loneliness in the vehicle based areas.
Minecraft is another great example, I actually preferred playing on the peaceful difficulty setting and exploring the environments. I lost all sense of direction on more than one occasion.
The chase sequences in the dark from Abes Oddysee will always stick in my mind. Truly frightening.

Oh, I just have to mention Panzer Dragoon Saga. It's probably the only game world I can think of that feels both barren, mysterious, and dead, yet so detailed, beautiful, and alive at the same time. Just simply gorgeous.

I don't know if any of you got this feeling put there was some parts in LA Noire where I felt isolated even though it took place inside a populated city. There's just something about seeing an abondoned trolley with all its passengers on board while walking through a dark tunnel that gives me the creeps.
