TMNT 3 (NES) was always my favorite on the NES, next to Battletoads and such.

SNES:

Kirby's Dreamland 3
Kirby Superstar
Goof Troop
The Legend of the Mystical Ninja
Ganbare Goemon 2-5
Jurassic Park 2 (so many people don't know of this one)
Super Bomberman 1-5
Mickey to Donald - Magical Adventure 3 (very underrated and fun)
Mickey no Magical Adventure
The Great Circus Mystery Starring Mickey & Minnie
Shodai Nekketsu Kouha Kunio-kun (River City Ransom series)
Spider-Man & Venom - Separation Anxiety
Seiken Densetsu 3
Secret of Mana
Final Fantasy VI (yes, has co-op, but battles only)

PS2:

Can't think of many retro ones, but try The Red Star.

PS2 isn't retro. The title of this thread is "Best Co-Op retro games?"

Retro style games can't exist on a modern console?

Anyway, if you want to be a nitpick and point out the thread title whilst not adding anything worthwhile, you could've at least read the meat of the original thread:

NES
Genesis
Snes
N64
Playstation (1,2,3)
Xbox (orig and 360)
