I can't decide which is my favorite. I really like the Gamecube, Xbox 360, and Dreamcast controllers. They all have the analog stick far left and have pressure sensitive shoulder buttons.
For more classic controllers, I would pick the NES or SNES controllers.

I remember when I went to a friends house and used the model 2 Saturn controller for the first time (this was when most people still had the larger model 1 controller). It was like night and day - this controller was truly the best I had ever used - and at the time I didn't even own a Saturn.

Thats hilarious , because that reminds of me the transiition of the Xbox1 Model1 controller and the model2 controller. It was like night and day exactly like you say.

I voted for the dual shock, mostly due to dual shock 3. 1 and 2 felt too light in my hands, but 3 is heavy, due to the battery and it feels just right.
also the wii classic controller is great for 2D games imo. But for 3d, the analog sticks just feel so fake

Man, I can't believe no one has said anything good about the Duke controller. It got all kinds of crap at the time for being too big and whatnot, but it's really not that big. It's basically just a dreamcast controller that's been puffed out a bit. To me the Duke controller is just the dreamcast controller version 2. I love the DC controller, but it gets cramped after a while, your hands are at a bit of a weird angle, whereas the Duke fixes this completely. It could just be because I have big hands, but it's just so weird that I absolutely love the Duke, yet nearly everyone else hates it. The flipside to this is that I have a bit of trouble with the SNES controller. The whole layout is great, and I know it's ergonomically well built, but it just feels tiny in my hands. Bizarre-o.
So for me in order of preference: Duke, gamecube (wavebird and regular), dreamcast, N64, the rest.

I never liked any of Nintendo's gamepads, and the DS (which is my first Nintendo platform!) can be uncomfortable to hold. The 360 pips the dualshocks simply because the Dualshocks are far from perfect for fps/tps, the dominating genres this generation. And of course the Saturn pad remains the ultimate design for 2D gameplay.

Notice how the Playstation controller isn't in there? That's because it's garbage. They haven't fixed it's main two flaws ever since they first made it over 14 years ago:
You can't use both L/R 1+2 buttons at the same time without it being extremely awkward.
The d-pad is garbage. Always has been.
One new flaw since the advent of Analogue controller/dual shock is the fact that almost every single game uses the analogue stick as it's primary method of control, why is it still in a stupid place? Is Sony really that ignorant to not realise that two sticks (that were clearly an afterthought) bolted onto the middle of the controller is an awkward placement?

I say for 3D games, the 360 controller is the best, and for 2D games, the SNES controller is the best. I can't say I like the second Saturn controller because my Saturn has one of those lame first Saturn controllers.
