My all time favorites would be:
Alex Kidd in Miracle World
Alien Syndrome
Astro Warrior
Aztec Adventure
Dragon Crystal
Fantasy Zone II
Golden Axe Warrior
Master of Darkness
Phantasy Star
Quartet
Rambo: First Blood Part II
Rastan
Shinobi
Space Harrier 3-D
The Cyber Shinobi
Wonder Boy
Zaxxon 3-D
Zillion
It may be expensive, but owning Phantasy Star is a must. It's the best game on the system, and the best 8-bit RPG of all time IMO.
I'm personally a big advocate of the 3D glasses and games on the Master System, especially Maze-Hunter 3D.
Outside the 3D games, I've probably had the most fun with Wonder Boy in Monster Land, Kenseiden, Golden Axe Warrior, Phantasy Star, Lord of the Sword, Miracle Warriors (interesting RPG but a little hard to get past the limited view range), and Zillion. I'm fairly certain I would enjoy the hell out of Master of Darkness and Wonderboy: The Dragon's Trap, but haven't played them.
Also just recently got a converter to play Master System games on my Game Gear which is oddly satisfying. Don't really recommend it though.

Good list! JRPGs aren't really my thing. If I get it Phantasy Star, I know myself well enough to know that I will never play it (or never finish it at the very least).
I like action RPGs though.
Have: Sega Genesis, SNES, Atari 2600, Atari 7800, Atari 800XL, PC, N3DS XL, Wii U, GBA, Xbox One, Switch
For the Master System, these are all I can think of in that genre:
Aztec Adventure*
Dragon Crystal
Golden Axe Warrior
Golvellius: Valley of Doom
Spellcaster
Ys: The Vanished Omens
Wonder Boy in Monster Land*
Wonder Boy in Monster World*
Wonder Boy III: The Dragon's Trap*
*Very lite RPG elements, but they count for me.
I also concur that the Master System's 3D glasses work extraordinarily well. Playing Zaxxon 3-D in a darkened room with those things was truly amazing back in my yonder years.
