It depends if you want arcade authentiity or not.
If you do, then PS3 and 360 is your best bet - Sonics Ultimate Genesis Collection has the arcade original as an unlockable. The Turbografx port is the most accurate old school version.
The SMS port differs in some ways, but I actually prefer it to the Turbografx version. It's a slightly different feeling experience. I'd recommend both.
I wasn't aware there were more ports of Fantasy Zone II though. Thought that was SMS exclusive. The Game Gear Fantasy Zone is a totally different game, as is the mega drive one.

Anyone know about Star Ocean: Second Story vs. Second Evolution?
Normally I would go for the older, non-handheld version, but I plan on playing the PSP version of the first one first. I'm curious if sticking with the PSP would flow better than jumping back to the PS1 version (maybe due to an awkward translation or something?).

I played the original not too long ago and the translation is total crap. Many lines left me completely confused, and what story is there is kinda lost because of it. I didn't really dig the voice acting added in the PSP game, but if its not bothering you in the first one you should be fine.
I recommend Second Evolution. I really liked the voice acting, but aside from that it has some great anime cutscenes, widescreen display, and a much better script. That's pretty important for such a dialogue-heavy game! You'll probably enjoy the story and scenario more if it's well-written.
Besides that, you'll save money and it's portable.
