As far as I know there's no actual connection. Bethesda owned the Prey trademark and it was decided it really fit the themes of the game Arkane was working on.

In the best world we could have gotten Prey 2 and Arkane Prey.
But realistically I want to break it down:
- I tried replaying Prey last year, it's aged horribly. Like a handful of mid 2000's FPS's. The guns are terrible and I remember hating them originally anyways. The writing/voice acting is bad, not in a good way. The infinite lives / spirit arrow minigame for reviving is just stupid. The run speed is probably how fast Doomguy would stealthy tip toe, this was pretty much an instant deal breaker going back to it. I tried looking for ways to edit it in the config file but found nothing.
Prey was cool at the time, but is nothing special at all.
- Prey 2 has alpha gameplay footage floating around:
Let's be honest, take out the beautiful setting and this looks about as boring as it could possibly get. Generic MMO styled fetch quests with meaningless NPC's. It doesn't look fun at all. I know it's mean to knock on alpha gameplay, but yeah. Maybe it could have been cool, but this doesn't impress me.
I'm glad we got Arkane Prey instead. It's silly to slap that name on it, but oh well.

Well, 2006 Prey did do the whole "portals" thing before Portal did, at least give it credit for that. Also Blue Oyster Cult.

Also was fun to get it running on PC (had to crack it and all thanks to a friend though, it's in licensing hell or something and I don't want PC discs anymore). Namely just to see how good the game looks because of that awesome idTech. But yeah, the gameplay and everything else wasn't cutting it after an hour or two a second time around. Much better idea to just hit up Quake 4 or Doom 3 again instead.
Anyways, Arkane Prey is better than all of those combined and plus some others.
I like the idea of playing System Shock again next, or Arx Fatalis, or STALKER Call of Pripyat.

Alright the security level is 0% in the first level of System Shock 1 but there's still one damn door I can't open?
Maybe it's because I've done this level twice basically but I hope the other levels are better. Not a huge fan of this one and the verticality is wacky.

Did you blow up the mainframes? If those are still up they'd prevent you from using the elevator.

The big four red generator things? Those dropped the security big time. Not sure if that's what you mean?

Yes, those were the generators. Do you have access to the elevator? If there's a door you can't pass through yet then you might not need to go there yet (or it might not actually be a door). The game will have you revisit floors as you get further in the game. But if you can get into the elevator and push buttons then you're ready to move on. It should be pretty centrally located.
Also, look for buttons. I recall a few doors where I missed the fact there was a button to open them up.

You keep saying elevator... I'll keep my eyes out for one.
Yeah some of the buttons are tricky to find, with how busy some of the textures/walls are, along with the switches being all different kinds of textures themselves. I missed some cameras too, but saw you can turn them on in the minimap (was that an upgrade I picked up or something?) Anyways I love the aesthetics, it's definitely pretty weird in an awesome way. And I like that I'm already hearing from SHODAN right from the start.

I installed Medal of Honor (2010) via Steam. Then it needed some key. For some reason the key wasn't working. So I deleted it and removed it from my backlog Steam list.
Nothing of value is lost? I don't even know how I got this game. Heard nothing but horrible things. Currently I still have Battlefield 1 to play for modern military shooter action (err modern as in new release).
