Disabling the 10NES Chip will only bypass the pins that communicate between the two lockout chips in the console and game cart. The rest of the connector pins still might have issues. That will stop the blinking. As for the connector after that, if they alignment isn't wonderful, you can just wiggle the cart a little while hitting reset to get it to load.
However, if the 10NES Chip mod is done, be sure the power is properly discharged.
