The PS2 does give it a run for its money though. I'd say the PCE does easily trump the DC, as it just has better variety.
It really depends on what other consoles you have. If the ps2 is you ronly console, you can have dozens of unique shooters on it.... but a lot of them are available on other consoles, which I think pushes the PCE above it.
The Saturn would be my favorite. Arcade-accurate ports, tons of variety... and Battle Garegga.

To be honest, I definitely find myself favoring mid-90s and later shmups over a lot of the PCE games. Still want to get a Duo RX again someday..
As for best shmup consoles... I would take Xbox 360, Saturn, and Dreamcast. I don't even like the DC shmup selection that much, but it just happens to have a few of my absolute favorites. If we count PC I would then say Xbox 360, Saturn, PC.

Damn... I'm liking the PCE better and better as the years go on.

Still, if you ever go haywire and get into the arcade scene, you will be less and less interested in the Saturn because, well, you can just get the arcade boards (same with the Dreamcast, 360, PS2 and PS1). Not so with the PC Engine. Tons of the shooters on it are exclusive.
Thus, I proclaim the PC Engine the ultimate shoot 'em up console!*

that's actually a pretty fair point. I mean, I love all the shmups that can be had for 360, PS2, DC, and Saturn. Until I have the space and money for a few cabs and all sorts of PCB's, I don't really care whether 99.9% of a console's shmups are ports.
But I certainly take the more accurate port. Lots of PS2 shmups are ports of NAOMI games and play more nicely on the DC.
Lords of Thunder, Sapphire, and others are cool and all, but I just get more personal satisfaction from slightly newer shmups like DDP DOJ, Mars Matrix, Battle Garegga, Radirgy Noa, etc. And doujin shmups. RefRain, Trouble Witches, Crimzon Clover, Diadra Empty, etc.
