I will purpoosely toggle the invert based on what it is I am moving with the joystick. I play Panzer Dragoon inverted, because its like the reigns of a horse, only with 50 more awesomes. But when I play Perfect Dark, my knee jerk way of downward movement becomes moving down on the joystick.

I don't get the reins of a horse comparison. The comparison makes no sense to me. I've rode horses since before I could walk, and pulling back makes them stop, pushing forward on the reins does nothing.Pulling the reins to the right makes him go right, and vise versa. I just don't get it.

No. Pulling the reins back makes their head goes up, which makes them stop. Are you suuuuure you've ridden a horse before?
And I did explicitly put in "slack", which isn't "pushing forward", but letting go of back. Their heads drop back down then. Same physical actions.

Pulling back doesn't pull the head up, it just puts pressure on the mouth. (In the case of a hackamore, it's more of a learned thing.) Oh, and just so you know, I've ridden a horse for thousands of hours. Daily thing at work.
