Here are my picks for the ones that apply to me:
-- NES: "Toaster," mostly for sentimental reasons. I'd actually never heard this model called by this nickname until now, but now that I know it, I love it.
-- GB: DMG for chiptune because it has better bass and is the only version that makes a certain type of sound, but Pocket for playing because its graphics are way less blurry.
-- SNES: Jr., also for sentimental reasons.
-- Genesis: Model 1, hands down. It has a headphone jack for stereo listening and making recordings. It's also just so good-looking.
-- PS2: I've only owned the original, so I couldn't say... except that if the slim version doesn't have that ridiculous off switch on its back and instead powers up and down via one button/switch like a normal console, it gets my vote without my ever having used it.
-- GBA: SP. I dunno. It's neat.
-- DS: Lite because of its brightness settings and thicker stylus, but also the original because I like calling it the "DS Phat." All DSi models suffer in my eyes for lacking a port for Advance games.

Atari: Can't say. Unfortunately I don't own any Atari made console.
NES: Toaster. Sure it had that front loading error bullcrap but putting in games VCR style is cool. Plus, it saves space without the cart sticking out like in the Top Loader.
Game Boy: Original GB. Nice size.
SNES: Model 1. Has S-video (and RGB, not sure if model 2 needs modding or not for RGB), eject button for lazies, and is simply better looking than the model 2.
Genesis: Definitely model 1. The design just screams awesome old school. The stereo jack is more useful than you think, if you know your Genesis stuff. Especially useful when using a Sega CD. Model 3 does NOT have stereo sound without modding WTF and the majority of model 2s suffer from inferior sound. If you have a 3/4 model 2, then yours doesn't have crappy audio quality.
Sega CD: Model 1. Looks badass. Much better than the model 2 sidecar and isn't as wide. Saves space. More prone to faults but should be fine if taken care of and maintained.
Master System: Model 1. Mordecai and Rigby own one. Oh, and it looks better than the model 2, has the card slot, AV out, and supports the 3D glasses unlike the model 2. Can be modded to include that FM chip thingy.
PlayStation: Original. PSOne is too small and light in comparison but is good on the go.
PS2: Don't care but the slim is probably more reliable in that it doesn't have a motorized tray.
PS3: No comment.
XBOX360: There's a slim? Thought there was just original and Elite.
GBA: Original. Prefer wider handhelds. (Edit: If it lacks the backlight of the SP, then I choose the SP)
DS: Too many variants for me to keep up with. My bro has a DSLite, the original is odd shaped and the XL has a bigger screen.

SNES: NTSC model 1 for easy Super Famicom importing and S-Video.
Genesis: Sega CDX. The smallest unit with built in Sega CD, compatible with the 32X and Power Base Converter. Only downside is that the official wireless controllers won't fit without extention cords.
PS1: PSone. I think the aesthetics of this unit will age very well and I love how compact the unit is. The white controller is very nice as well.
PS2: first PS2 slim with only the strip of gloss on top. This was a close one. I really like the grill, no need for stand, and blue and green lights on the fat but the incredibly small size on the slim wins. I don't like the unit they sell in stores now though; the large amount of glossy plastic and front that doesn't even try to resemble a PS2 fat does nothing for me.
GBA: GBA SP with backlit screen but I definitely prefer the form factor of the original GBA.
PSP: PSP 3000. I love the screen and the form factor, especially after playing the 1000. I don't care about emulation at all.
DS: DSi. The only reason I would prefer the DSi is for the matte plastic. I'd like a Lite but I've seen too many that start to look like crap after a few years of play.
