Boxes for cartridges are bonus, but not required by any means. In fact, I kind of prefer the iconic look of many cartridges and find the different designs and styles fascinating. Like those weird Codemasters Genesis games or EA's yellow tab games. I prefer the tacticle feel of cartridges to shabby cardboard boxes. And I don't think the added price for boxes is worth paying, at all.
For discs I prefer boxes, but only because you can, you know, see your game titles. I will still jump on a disc-only game if I really want to play it. Manuals mean nothing to me unless they are the front cover like PS1 or Saturn.
I don't like PS2 or PS3 greatest hits games, even though I have a bunch. Not because I think it is a somehow "less pure" version of the game, I just find the red colors they used to be ugly and aesthetically displeasing. Other systems I don't mind having Greatest Hits in my collection.

I pretty much agree with the consensus here. For cart based games, the box and manual are not necessary but cool to have if the price it right. For CD based games, the case plus front and rear artwork are the way to go. Manual if it is the front cover.
However, I will say after recently discovering http://www.thecoverproject.net I need to reconsider my need for completeness on CD based games when I can just print out the artwork. If it is for my own collection, I really don't care if it is the original artwork or not as long as it looks nice.

CIB collector for Disc based games. I drive to ten Gamestops to get a complete game.

The original black label has connotations of rarity because of intial first run. But some Greatest Hits do come with extra levels and fixes such as Silent Hill 2 and Midnight Club 3.

I am beginning to hate trying to keep fragile boxes in great condition and dust and dirt free. So I am only getting carts from now on. Only exception is plastic Genesis cases and the plastic 64 cases that Nintendo made, of course CD games must be CIB. I am getting rid of some CIB games just because they are space hogs and I am not playing them anymore. At this point I would rather have a cart only that I am playing vs a CIB just setting on the shelf.

I dislike Greatest Hits games and if i'm taking advantage of a sale or coupon at Gamestop, I loathe having to fight with the employee to not randomly give me some game from their case. I want a specific manual and case.
Now, Game of the Year editions seem ok since they have content added. I picked up a GOTY Little Big Planet and had to fight to keep the non greatest hits case (and they ended up giving me the GOTY Greatest Hits version disc anyway).

Technically, wasn't the GH of Resident Evil Director's Cut the only way to get the Dual Shock edition in the U.S.?
It might also be easier to make sure you get the Dual Shock edition of RE:2 by snagging the GH edition.
Some other current-gen ones offhand are 360 titles - Forza 3, Gears of War, and Fable II all have DLC included in the Platinum Edition. Lost Planet Platinum Edition is the Colonies Edition, which adds a fair bit, but is incompatible save-wise with the standard release.

Cd based games I always want CIB, although I am flexible when it comes to spine cards (like Sega Saturn imports).
I am generally fine with loose carts, but if I am looking to buy a rare and expensive title, I want it CIB. I might as well if I am putting down the cash. Also, if I am getting stuff of ebay I will tend to get CIB. Loose carts are what I usually find in the wild, or at a used game store.
