Well the Milestone games are certainly not everyone's favorite, but I enjoy their willingness to try new ideas in the genre. I just saw this thread and I like it since it's already pointed out a few new games I need to add. As for the list itself as good as RE 4 is it or Ghost Squad needs to be replaced by Excitebots. Excitebots is a gem that is often overlooked but is a unique, exciting, and polished game that isn't found anywhere else. This is fun alone or with others and won't be leaving my collection.
As for sequels, both Mario Galaxy and Mario Galaxy 2 are unique enough that both should and deserve to be on this list.
In addition while Endless Ocean is a fun, informative, and relaxing game Endless Ocean: Blue World is the better game in almost every way, except the occasional combat. The information is streamlined, their are new interesting gadgets, and the multiple unique locations gives it more playability. I could realistically make a case that both should be included.
As for Wii Sports as much as everyone considers it a Wii essential I gave up playing it a long time ago. I find Wii Sports Resort to be the more polished and fun to play game of the two and the one I still play.
Also, these are a few games I feel should be on the honorable mention list at the very least.

The fact they removed Bongo controls for the Wii version (when it presumably could have been left in) makes it much less appealing to me. My understanding is that the game has been changed to tweak difficulty levels and enemy placement because of the change to control scheme, so there are some potentially significant differences... but removing the original control scheme is enough to knock it off my personal list.

I can see people having problems with the New Play Control games though I think the game play was slightly better in most of them. While I liked the Gamecube game and as inventive as the bongos were I found that my wrists hurt after playing for a short time. Maybe it's how I'm using them but I like the game enough that I find it easier and less painful to play on the Wii so I put it on the list. Sky Crawlers - short of Rogue Squadron 1 and 2 I've never really liked a flight sim/combat game until this one. For what was a budget release it is the flight game for the Wii. It's based on an anime movie and the story mode reflects that and the sound track is really solid. You can use Wiimote and nunchuck, classic controller, and Gamecube controller and While it doesn't have a 2-player mode it has a Super Mario Galaxy type play where a 2nd player can add a second shot with a Wiimote. It's hard to put my finger on exactly why this one resonated with me when so many other games of this type haven't. For me it's a polished game with quality controls and more importantly, just fun. I wouldn't necessarily qualify it as a top 25 game but easily for me in the honorable mention catagory.
While I believe Melee and Wii U Smash Bros are both better Brawl is still a quality game in the series. If someone 10 years from now is looking for something to play on the Wii, new to system, is someone really going to not recommend SSBB? Is it as good as others in the series? Probably not. Is it still a top 25-30 Wii game? Heck yeah.

I know I'm in the minority, but TrackMania would be easily be in my top 25, or possibly top 10. The driving is very arcadey, but the controls are spot on.
The puzzle mode is a neat concept as well, challenging you to get from point A to point B in a certain number of tries or time limit.
Also the fact of having 6 different car classes with different speed and handling characteristics keeps the racing fresh.
Add in 4 player simultaneous, or an alternating "hot seat" mode where you compete for best time, plus a track creator mode, and you have hours upon hours of play.

Are the Super Mario Games not grouped in the series for a specific reason? Are the improvements between Galaxy and Galaxy 2 worth the 2 separate entries? We merged two other series, just curious if we could do the same. Could offer a space to one of our top honorable mentions!

As far as the list goes right now...
I would ditch Super Mario Galaxy. In the immediate top 5 honourable mentions, A Boy and His Blob or Sonic Colours is easily worth its spot. Galaxy 2 refines and improves upon Galaxy, I see no reason to include them both in a definitive top 25 list. I think it's hard to argue Galaxy's inclusion vs. some of the others.
I don't think Punch-Out! is a top 25 title. Ivy the Kiwi, Elebits, Lost in Shadow or even the oft-talked about Ghost Squad are all more deserving titles filled with more fun and replay value.
No More Heroes and Trauma Team can't exist as series entries, that's kind of cheap and not fair. Pick one of each.
