I bought a CIB/mint copy recently for more than $19.99 but less than... well, it was a lot. But still less than what's CIB/mint on eBay at the moment of this message.
The unsold-multiple-times 19.99 copy finally sold for 19.99 and was missing the manual. That could easily be a show stopper for a hard(er) core collector. Granted, he could combine elements from multiple copies and sell or save the "seconds", but that involves time and cost.
I was in a music rehearsal once and browsing Neogaf on my phone. I read that Guilty Gear XX ACP Wii was about to receive a digital download port to the HD consoles. Immediately, still on my phone, I submitted it via Amazon trade-in for... a good little bit. More than the digital release will probably cost. At the moment, the Wii version is not even available to trade-in to Amazon.
My point being that there are micro markets of maybe a couple hundred or even a couple dozen of fans, and that's all it takes to fill Amazon's trade-in quota for a title or to buoy eBay prices by 25-50 bucks. That said, I think the Shantae example, if accurate, is apt. The Gamecube library of exclusives (barring bizarre import anime tie-ins, etc) is not especially large in titles or circulation, and I think this game will be at least worth $50 and holding a couple years down the line- in CIB form and to a collector.

The game is not bad but after an hour still feels a little too button mashey. I'm guessing the harder battles will come where I actually have to learn moves and build a deliberate team. The presentation - other than voice acting - is really solid.

I didn't realize we were calling $20 a pricey game? Or maybe I missed something in the middle of the thread. My thoughts have been directly related to "rarity", or the appearance thereof.
To be overtly blunt, there simply are quite a few games in the GCN library w/similar print runs, many also exclusive and all have hovered in this $12-25 range for a few years:
Gladius
Hello Kitty
Disney Sports
The Hobbit
Spirits and Spells
Summoner
Zoids Battle Legends
Virtua Quest
Desert Storm II
Spartan
Superman Apokolips
Powerpuff Girls
Monkeyball Adventure
Go-Go Hypergrind
...and a few dozen more.
These games, like Gotcha Force, are just as likely to sell at auction for $5 as they are for $20 because for the most part, they are just so-so and most people looking will be looking for the same reason - holes in the collection. Thus, the audience searching for said title will be relatively small from week to week. I don't see a scenario where any of them are ever in the $50+ range.
They will not find the same value status as other often exclusive games, also with similar print runs such as:
Pikmin 2
Cubivore
Fire Emblem
Because ^those gameas are actually quite enjoyable.
Gotcha Force is, in overall production, a tier above most of your examples. But without nitpicking, I'll give one possible scenario a CIB/mint copy will be worth around $50: Capcom decides to relaunch the franchise on eightieth-generation consoles and the squeal turns out to be good. An interesting precursor to this might be if Capcom suddenly direct-sold some backstock of the Gamecube original in Japan. Interesting!

Fire Emblem's great, though I've found FE games play better on the GBA, IMO, and Pikmin 2 is Pikmin, but is Cubivore really that great? I've been considering getting it, but prices tend to run pretty high, (for a decent copy, at least).
