Thanks, everyone. I added all of your suggestions to the list, and I also added some more DSiWare games. More suggestions are certainly welcome; so, keep ‘em coming!

I know there's DLC for the Shin Megami Tensei 3DS games - does anyone know how important it is?

I’m curious about this too. Thoughts? Should I add these games’ DLC to the list?

Also, I added a few more 3DS titles to the list based on a NintendoLife article.

NintendoLife has a cool article up about how Nintendo plans their console service wind-downs. While the WiiU is the example case they draw from, it provides a good context for these service closures.

I thought of a couple other cool 3DS eShop exclusives:
Korg M01D (had a physical regular-DS release in Japan)
Korg DSN-12

I haven't used DSN-12 but M01 is a very cool replication of a classic Korg M1 music workstation. It's not exactly intuitive or simple but it IS pretty powerful music creation software. One of the coolest features of M01D is that you can easily save your compositions as MIDI files and integrate it with DAW software. The DSN-12 is inspired by the Korg MS-10 analog synthesizer.
I used the Korg DS-10+ quite a bit on the original DS and it first opened my eyes to how cool synthesizers are! They're not games so they definitely won't appeal to everyone, but if you like electronic music and want to work on the go, they could be worth your while.

Doesn't Korg have a lot of virtual synth stuff for iOS and Android, though?

They do: looking into it the iM1 is a good replacement for M01D but the DSN-12 still seems unique.

I've had a look through 3DS Virtual Console tonight and here's my picks from there. Again, mostly I've focused on games which are just quite expensive and don't have easy methods to obtain on more modern systems but if there's another reason I've added notes. You'll see a lot of repeats with the Wii U VC list!

Game Boy/GBC:
Avenging Spirit
Lufia: The Legend Returns
Mega Man IV
Mega Man V
Pokemon Crystal- Compatible with Pokemon Bank - can transfer Pokemon to 3DS games! Also allows access to a rare event pokemon - Celebi
Pokemon Red/Blue/Yellow/Gold/Silver - Compatible with Pokemon Bank - can transfer Pokemon to 3DS games!
The Sword of Hope II
Trip World - This was only released on PAL eshop unfortunately!

SNES:
Breath of Fire 2
Demon’s Crest
Earthbound
Final Fight 2
Final Fight 3

NES:
Devil World - Never recieved a physical US release
Donkey Kong Original Edition - Unique version of the NES game that adds the missing pie factory back in
Gargoyle’s Quest II
Mighty Final Fight
The Mysterious Murasame Castle - Never released in the west physically - originally on Famicom Disc System
Summer Carnival 92 RECCA - Never released in the west before. Very rare in physical form

Game Gear:
Tails Adventure

Awesome, AJ. I’ll add these later today, and I really appreciate your help with the thread.

I know that the eShop isn’t going away THAT soon, but I went ahead and checked to see if there were updates available for my physical 3DS games. I listed the games where updates were available, which I hope is also helpful as 3DS online services close over the next few years I did not unseal any of my games, however, and I would appreciate people checking on updates for:

Bravely Second
Chibi Robo Zip Lash
Culdcept Revolt
Errian Odyssey Nexus
Final Fantasy: Theatrhythm Curtain Call
Fire Emblem Awakening
Fire Emblem Echoes
Kirby Battle Royale
Luigi’s Mansion
Mario & Luigi: Bowser’s Inside Story
Mario & Luigi: Superstar Saga
Monster Hunter Stories
River City: Rival Shodown
Tetris Axis

I will check physical Wii U games too, and add those to the first post when I’m done.
